Description :

Research Project Our research team, « Genetics and Biology of Pedriatric Tumors » is particularly interested in neuroblastoma oncogenesis. This tumor occurs in the peripheral nerve system of young children. We have extensively characterized the genetic aberrations of this tumor type using various technologies, including cytogenetics, molecular biology and more recently various types of arrays (BAC arrays, SNP arrays (Affymetrix 100K)…). Transcriptomic data have also been obtained using Affymetrix HG-U133 plus 2.0 arrays. Such analysis identified chromosomal rearrangements, including genomic amplifications and unbalanced translocations. Recently, we have started a NGS (Next Generation Sequencing) approach to more precisely characterize these rearrangements. For two neuroblastoma cell lines, a mate-pair library has been prepared (3 kb fragments) then parallel sequencing was used to generate sequence reads from both ends of DNA fragments (paired-end sequencing) using the Illumina Genome Analyzer II system. For one of the two cell lines, a normalized random primed cDNA library will also be prepared for subsequent sequencing by GS FLEX Titanium series chemistry. Mission and activities • Perform the analysis of NGS data o Align the sequences to the human reference genome (using various algorithms such as BLAT, MAQ, SSAHA, PASA….etc) o Identification of the genomic rearrangements o Preparation of schematic representations of the results • Participate to the analysis of the genetic data already available • Provide bioinformatics advice and expertise to the biologists This mission will be performed in tight collaboration with the bioinformaticians and biostatisticians of the laboratory and also with the INSERM 900 unit directed by Emmanuel Barillot at the Curie Institute. Requirements • Master level (or more) • Strong experience and knowledge in the analysis of high throughput genetic data and in sequence analysis • Solid formation in informatics and bioinformatics • Good level in programming (R and a lower-level language like C or Perl) is required • Some knowledge of molecular biology and genetics is not mandatory but would be appreciated • Excellent communication skills and team spirit, and a capacity to work in autonomy are essential. Terms • The position is funded as a “Contrat à Objet Défini” for 18 to 36 months with a starting date as soon as possible.
